Postdoc opportunity in environmental DNA The Ficetola lab at the Univ. of Milano is recruiting two postdoctoral fellows, funded by the European Research Council (ERC). The successful applicant(s) will take a leading role in the project "IceCommunities: Reconstructing community dynamics after glacial retreat using environmental DNA", that combines community ecology, environmental DNA metabarcoding and a global approach to understand the evolution of biotic communities in recently deglaciated areas at an unprecedented detail, and to understand the drivers of biotic colonization.   Research description Glaciers show a pattern of retreat at the global scale. Increasing areas are exposed and colonized by multiple organisms, but lack of global studies hampers a complete understanding of the future of recently deglaciated terrains. What will be the fate of these areas? How do animals, plants and microorganisms colonize them? Which are the climatic, geological and biogeographical processes determining colonization patterns? The IceCommunities project is using environmental DNA data to produce unprecedented, massive information on the biodiversity of recently deglaciated terrains at the global scale. We are looking for both young and experienced candidates with a strong attitude toward the use of advanced statistical techniques to understand ecological processes. Applicants for the position will be hard-working, enthusiastic, independently motivated and willing to lead a significant part of the IceCommunities Project, and will join a highly-dynamic work group, with a strong emphasis on research excellence. A necessary prerequisite is experience in the use of numerical ecology to assess relationships between environmental variation and modifications of biotic communities. Experience in spatial ecology will be welcomed. Furthermore, the project is based on the use of molecular data (DNA metabarcoding). Experience in the analysis of metabarcoding data is not mandatory but can be useful   Details on the application The pre-call will be open until we will find the figures best fitting our needs. The post-doctoral position is available for 12 months, renewable up to a total of 30 months. Additional info The Institute of Genomics was formed in 2018 through a merger of the Estonian Genome Centre and the Estonian Biocentre bringing together world class expertise in medical, population and evolutionary genomics. We host the Estonian Biobank (www.biobank.ee) which has 200 000 participants and is connected to national health registries for phenotypic information. We run a brand-new ancient DNA laboratory, a core facility for DNA/RNA sequencing and genotyping and have access to a High-Performance Computing centre (www.hpc.ut.ee). We publish widely in top journals and sport a vibrant and international research community of 70 researchers and students.

This project tests alternative models of prehistoric inequality and deathways. To investigate social relations in life, it uses osteobiography, reconstructing life stories from skeletons through scientific data on identity, health, diet, mobility and kinship. To understand deathways, it employs a second new methodology, funerary taphonomy. Combining osteobiography and taphonomy allows us to connect ancient lives and deaths. Peninsular Italy provides a substantial test sequence typical of much of Europe. 400 individuals from three key periods (Neolithic, 6000-4000 BC; Final Neolithic to Early Bronze Age, 4000-1800 BC; Middle Bronze Age to Iron Age, 1800-600 BC) will be analysed for aDNA. The results will allow us to evaluate for the first time how inequality affected lives in prehistoric Europe and what role ancestors played in it.

We are looking for a motivated postdoctoral researcher with a proven track record in ancient DNA data generation and analysis to join our European Research Council funded project: ANCESTORS. How did politics and inequality work in prehistoric Europe? Traditionally, politics has been seen in terms of discrete political ranks identified through differential treatment of individual burials. But this results in classifying much of prehistory, where the dead were treated in ways which effaced individual identity, as egalitarian. The result is an artificially dichotomous history: Neolithic people had landscapes, rituals and ancestors, Bronze and Iron Age people had politics and inequality. In the last two decades this approach has been strongly critiqued and has never been tested empirically.

2 PhD Scholarships in Bioinformatics

DTU Health Tech is looking for 2 qualified candidates for 2 vacant PhD positions in bioinformatics. In these positions, you will develop algorithms and computational methods to deal with the analysis of large datasets from modern and ancient sources. More specifically, these algorithms will be aimed at analyzing sedimentary DNA and microbial DNA. The bioinformatics section of DTU Health Tech performs research in the areas of different metagenomics, machine learning, cancer genomics and population genomics.

Current bioinformatics algorithms and software are often ill-equipped to deal with DNA extracted from ancient soil samples. This ancient DNA shows high levels of fragmentation and accumulated chemical damage. Furthermore, ancient sediments often contain DNA from multiple species and often multiple individuals. Fortunately, several problems pertaining to ancient DNA can be described in a maximum-likelihood framework and computer science techniques can help us to solve such numerical problems efficiently via numerical algorithms and data structures. You will work in collaboration with other partners including the University of Copenhagen and McMaster University in order to develop the next generation of algorithms and software applied to DNA extract from fossils, ancient soils and sediments.

The position is financed by the National Science Centre Poland as a part of "Paleogenomic analysis of small mammals in the reconstruction of species responses to climate change" research project.

The position predominantly involves logistic support of the Laboratory. In particular:

Position Title: Associate Director SICG

Department: Inst For Comp Genomics – 009

Position Summary:

The SICG Associate Director (AD) is an essential position responsible for the oversight and operation of the Sackler Institute for Comparative Genomics (SICG) under the direction of the SICG Director. The AD is a Ph.D. research scientist, full time, 3-year term appointment subject to renewal that will combine a research component (10%) with an administrative leadership component (90%) designed to offer experienced postdoctoral scientists entrée to a position of leadership with a rich scope of administrative responsibilities as preparation for career positions in academia and/or industry.

The AD will supervise the SICG molecular lab facilities and support staff, coordinate activities across the SICG (molecular labs, AMCC, and informatics), provide direction and management of the ancient biomolecules and paleoproteomics laboratory and support staff, and support the SICG Director in activities to advance the mission of the SICG.

Responsibilities will include, but are not limited to:

Supervise and train the SICG lab managers and ancient biomolecules lab research assistant. 
Oversee day-to-day operations of the molecular laboratory spaces and equipment. 
Manage the ancient biomolecules and paleoproteomics lab, including usage, equipment, and maintenance. 
Manage nucleic acid sequencing services and access to genomic technologies. 
Stay current with the newest technologies and techniques and delivering such technologies/techniques to lab users as appropriate. 
Work with the SICG senior business manager in acquiring supplies, maintaining equipment and facilities, recruitment and retention of staff. 
Oversee researcher on-boarding and manage lab access. 
Oversee compliance with safety and regulatory statutes in coordination with the SICG senior business manager. 
Liaise with AMNH Environmental Health and Safety to organize molecular laboratory safety inspections and training. 
Ensure SICG operational compliance with Museum policies, NY State, and federal regulations. 
Respond to inquiries from the SICG community and AMNH Science departments to facilitate research within the SICG. 
In coordination with the SICG Director, participate in/contribute to departmental strategic planning. 
Draft proposals and reports on SICG activities, liaising with Development and other Museum departments as needed. 
Lead and/or participate in tours, talks, and events as requested by the Development, Communications, RGGS, Education, and other Science departments.

Maintain content on the SICG molecular labs website and the SICG public website. 
Conduct independent and collaborative research with both Museum and external scientists, maintain and publish results from a grant-funded research program as agreed upon with the SICG Director. 
Participate in professional development opportunities such as seminars, workshops, conferences, and meetings.

Required Qualifications

Ph.D. in the natural sciences with specialization in zoological and biodiversity sciences. 
Formal postdoctoral training and/or post-degree professional work experience. 
Experience in all aspects of high-throughput DNA and RNA sequencing, assembly and transcript analysis, template (library) preparation, quality control, troubleshooting and hands-on experience with Illumina, PacBio, Oxford Nanopore, and/or other DNA sequencing platforms.

Preferred Qualifications

Experience in ancient DNA and paleoproteomics laboratory research, techniques, and protocols. 
Familiarity with laboratory operations, health & safety regulations, and procedures. 
Interest in and aptitude for leading teams, communicating with both direct reports and peers, and serving user communities. 
Strong organizational and technical writing skills.

Hi. I am a Bioinformatician from South Africa. Previous experience working on (modern) Plant genome annotation, bacterial genome assembly and annotation, deep sequencing of HIV. I have a background in molecular microbiology, so can do lab work if I need to 🙂 I want to go on a sabbatical to learn new skills (I can apply for sabbatical funding from our National Research Foundation), and would like to visit a lab that does ancient metagenomics and proteomic extraction, as well as a group that does the bioinformatics analysis of ancient metagenome data. I am currently based at UCT (University of Cape Town) in the Faculty of Health Sciences. Would someone here be willing to host me for a couple of months? Our team has already identified key archaeological and historical specimens from across Eurasia, which possess traces of highly interesting pathogens species (e.g. Marek’s disease virus in chickens). We’re tapping into the incredible Institut Pasteur historical collection, housing over 37,000 specimens collected worldwide from 1932 to 2022.

Hi @channel I have two postdoc positions to work on topics in ancient metagenomics at the Centre for Ancient Environmental Genomics (https://globe.ku.dk/research/caeg/) in Copenhagen:

  1. First position is part of the BIOcean5D (https://www.biocean5d.org/) as part of the TREC (https://www.embl.org/about/info/trec/) to explore the pre-industrial conditions from environmental aDNA data across the European coasts

Hi all, should you (or somebody you know) have recently tried an MSCA application but didn't completely make the cut, but wants to try again (with perhaps a slightly different pitch)? Please find here a call that asks for such an MSCA style application https://www.uio.no/dscience/english/dstrain/ within a framework of datascience and a focus on machine learning, artificial intelligence, and edge computing as methodology. Yet it has a very wide range of research topics. There are 18 positions in all (with another 18 next year!). Southwest Australia, a globally recognized biodiversity hotspot, boasts unique ecosystems and iconic species, but its environmental history remains poorly understood. This project will use cutting-edge DNA analysis to investigate how mammal and reptile communities have changed from pre-colonial times to the present day.
